After a more thorough test, I found what is causing it, the WoW Interface option that makes switching between Auto-Attack and Auto-Shot, well automatic. If it is checked, all "attack" commands which are set for melee only, becomes set for range attacks as well (mages, hunters, warlocks, etc.)
Case close. Thanks ^_^ Might be one of the undocumented changes, I always have it enabled before but it never auto-targets, it only switch to range if I am already in combat, and the target moves away. The current format of that setting, it auto-targets for range attacks now.

Yep. There is something different with Siege Weapons that isn't compatible with BT4 yet. Also, I noticed there are some Siege Weapon options that are auto-hidden by BT4. I have to disable BT4 as well before I use Siege Weapons.
Hmm, suggestion. Maybe a separate panel for Siege Vehicles instead of the "possess" option?
