OK, I have aperture running instead of ct_viewport now. I have found that the problem is due to the dssetup modification for moving the menu and text, etc to the middle of the left monitor. How did you handle that?
The problem I have with cartographer (and pitbull) is that when I try to drag the cartographer map around, it snaps to the left, kind of like it is snapping to a grid in a graphics program.
I run dual monitors just like example 3 (2 monitors acting as 1 screen but using aperture to keep the 3d on one side and a bunch of other UI stuff on the other side). I have no problems with cartographer. Can't think of anything to solve your problem though, maybe provide an ss? Here's mine: http://ctscreens.net/7857

The link you provided doesn't explain which kind of dual monitor setup you are running. In that guide there are various dual monitor options. I'm running dual monitor myself and haven't had issues regarding that - then again my setup may be different from yours.
I'm using the configuration with the main game screen on the left, and my bags and other junk on the right. Example 3 in that guide.
