The only solution I have found is to make a macro and place in on a bar.

I've added the line
function MapUnit_OnUpdate(self) end
to the bottom of GroupColors.lua so I don't have to type it or click a macro each time I log in. But whenever I update Cartographer with WAU and that file is changed I have to add the line again. Hopefully a permanent fix will appear soon.
This seems to be fixed now on the WUA, however I now get a ton of errors with other mods, and when I turn them off it just moves on to another mod.. (see below) I did update Cartographer_Notes just to check, but that does not seem to be it.

finally figured out what the issue with this was. The new version of Cartographer has all the "default" items inside and copies them out, as I was updating I didnt delete the old ones, so I had "Cartographer_Notes" scraps left behind, along with the other items. Deleted the older folder seems to have resolved the issue except that I am still getting an error with ArkInventory that is increadibly odd. I think its the new "rock" menu

It says it is starting in ArkInventory, but I updated that to current. the only other thing I updated was cartographer.
EDIT: confirmed by reverting back to older Cartographer, no error messages. used the posted fix above of adding the function line to the .LUA, will wait for a fully tested fix and/or other mods to update to the "rock" menu or it to become an option I can remove.
I found out a new bug, or semi buy. If you have the battlefield minimap up the icons still flicker. I went into class colors and disabled it and then re-enabled it and the flicker stopped. Not sure why. I do have the latest revision as of typing this.
For those, like me, who are too lazy to run the macro suggestion that was posted earlier, I put together this small addon that simply does the same thing automatically when you log in. Just unzip it into your addons directory.
