In r79818 (the version currently pushed by WowAceUpdater) on live(BC 2.4.3).
The stance bar settings for 3 and 4 rows are the same, always showing 4 rows. As near as I can tell the problem is specific to the stance bar and those two settings. Tested on a paladin.
[edit] Seems the problem effects the pet bar as well.
[edit2] After nosing around, the problem seems to be with UpdateButtonLayout() in Prototype.lua. Did a dirty fix for myself to get stances to show up the way I want.

An option to "Show in Combat" that also supports "Show in Combat or Target Selected" would be very welcome. Hiding bars when I'm not in combat is great, but at the same time I need to see bars when targeting mobs (while out of combat) to see if I'm in range.

Hey, Why can we make more than 12 buttons? Could you do something were we are able to make 50 or whatever? I like Bartender alot better then bongos, but this is kind of a kill for someone. I know 16people in my guild that use bongos due to that reason.

So they'll have to continue to use bongos, Bartender will never allow you to do that.
Maybe one should re-think his UI Design if he needs a Bar with 50 Buttons that you couldn't create by simply stacking 4 12 button bars. *shrug*
Is there anyway you could allow [Show on Mouseover and Show in Combat] to work at the same time? To be fair, when I asked for the feature some months back, this is how I envisioned it would work. Bar appears when I mouseover it or I go in combat. Actually, if the fade out option would just fade in when I entered combat, that would work, too. Right now, I'm stuck with either no bars until I go into combat. Or no bars until I mouseover them. I don't use the mouse for buttons during combat (but would like to see the bar then) but would use it outside of combat to move/check buttons, etc. (but would want to hide them again when I was done).
Any chance this could be added? I'd like to have my bars hidden until I mouseover them or until I'm in combat. Per a few posts above, I'd be happy with them appearing with a target selected instead.

Any reason BT is limited to 10 bars? Is that a Blizzard thing? I seem to remember Bongos allowing ad hoc creation. On my warrior, having 3 bars for every stance, plus my little "action square" and alt-switch square take me to the limit.
Bongos3 does indeed let you create more than 10 bars, provided they were shorter than usual. The maximum number of buttons that Blizzard stores on the server is 120. Most bar mods (including the Bartenders, Bongo2 and Dominos) and the default Blizzard UI have these buttons displayed in lots of 12 (10 different bars). Bongos3 still worked with the 120 button maximum, but allowed you to distribute those buttons in any number and arrangement you saw fit. So you could theoretically have 120 different bars with Bongos3 (if they each only had a single button).
It's an interesting idea, but not many bar mods seem to pursue this means of customisation. Funnily enough, the Bongos author seems to have left out this feature in Dominos, which is supposed to be a more efficient rewrite of all the features he (personally) likes in Bongos.
I actually want to do something about the hide/fade system, but currently its a time issue. I also have some other plans for WotLK, so we'll see how that turns out when i've the time. :)

I am wondering if it would be possible to store a different set of bars for pvp as opposed to pve as the appropriate rotations vary significantly in pvp. I know you have a 120 button limit on the server but wonder if it would be possible to store them in your addons directory and load them as needed?
I was just throwing out 50. I think 20 Would be great. I understand you can stack 2 bars, but with a 24" screen I use 16 slot on bongo. I don't like the look of having 2bars it seem uneven. Could you at least make it out to 20?

Just use 2 bars end to end and hide grid and empty buttons and you won't see that there is more bar there (exept when u drag items)
One thing I'd love to have with bartender is the ability to make non-straight bars (I'd like to have circular "bars"). Do you think it will be possible in the future?

i'm currently using Bongos3 simply because it allows me to "draw" new action bars and then move them. does BarTender4 do something similar to this?

Which will be easier when the Alignment is added.
darn...that was the nicest ability of any action bar mod i've found to date :(
