I ever return to playing WoW myself I might return to more active development. In the mean time, if you (or anyone) would like to add this (or any other) feature yourself, I'd be happy to accept patches and work with you to get them merged into the official release.

Thanks for the report Stanzilla. Apparently when some procs became permanent auras, Blizzard deleted a few old SpellIDs and created new ones to replace them. The affected presets were:
+% Damage (Ferocious Inspiration)
+% AP (Abomination's Might and Unleashed Rage)
+Melee Crit (Rampage)
+Spell Crit (Elemental Oath)
Please try 1.2.1-beta-1 and let me know if those presets are now correct (you will have to delete and re-add any of those presets that you used, or else update them manually yourself).
I've had no issues using this at all. I mainly use it as a raid buff (and debuff) filter, so I only had to update which buffs belong in which categories.
He'll probably still need to do string compares, at least for auras entered manually by users. Asking users to look up the spell ID for each (de)buff they want to track is probably a no-go, especially for debuffs that have a different ID than the spell that applies them.
Yeah, the easiest way for users to configure it is with names rather than SpellIDs, so that's probably going to stay the way it is for now, although it'd be nice to have the option of using SpellIDs to distinguish ambiguous names.
But that's probably not a trivial change and I'm really just doing bugfix/compatibility updates at this point, since I don't play myself anymore. An overhaul into Auracle 2.0 to add this and other features isn't out of the question, but it's not currently on the radar either.
1.2.2-beta-1 has updated preset groups, and should no longer have a warning about that Worgen ability (it'll start working in 4.0.3/Cataclysm though). Let me know if you have any trouble with that release.
Is there any way to change the layer of different auracle windows?
Let me explain...
I want to make (for instance) 3 different windows, all with only 1 tracker(in this case with debuffs).
1: One frame with CC such as Cyclone, Stuns, Polys and so on.
2: One with Interrupts such as Stangulate, CS, Disarm and so on.
3: One with Slows such as Hamstring, Chains of ice.
And then give them all differet lvls and put them in the same spot.
Give the CC window the highest lvl and the slow window lowest lvl. This way when they are all ontop of eachother it would work like this:
Im running around and I get Hamstrung, the Hamstring debuff would pop up and show I have hamstring on me. I would then get Strangulated, this buff would show up in the second window, which is one layer above the Slow window. So the Strangulate debuff would appear ontop of the hamstring one and I would now only see the strangulate debuff on me. After that someone cyclones me, this debuff is in the higest window and appears ontop of both the others.
At this point, even if I have Hamstring, Strangulate and Cyclone on me, I would only see Cyclone debuff while it was up.
The idea is to make trackers like this for me, my target, my focus and so on and then place them on their portraits to make a version of the Aura tracking like the one in gladius
