Why do you use EQcompare actually? There is no more need for such an Addon, its build in by Default since last Patches.

I personally don't care one way or the other if I have to hold shift down to see a compare tooltip. The reason why I use tekKompare is to see comparisons for links in chat and to have hoverlinks (hover over a link in chat and you'll see the tooltip without having to actually click the link).
You need to copy and paste them one line at a time.
And make sure to delete all the old dogtag code you have in your line editor.
I deleted all the old dogtag codes before inputing the new ones in.
When you say "copy and paste them one line at a time" do you mean, copy the first line, press 'OK', close CowTip's config menu, then reopen it to input the 2nd line, close it again, rinse and repeat? Or is it just input all the dogtag codes, then press Ok?
so you copy then paste the line that goes on 1L then you copy and paste 1R, etc. You can do them all at once and click ok. Since the Lines are not numbered, nor or they labeled Left or Right it can get confusing.
When Misdirection is on cooldown (not sure if it happens otherwise) with OmniCC and cursor-anchored tooltips, hovering over the Misdirection button on my action bar results in the tooltip jumping back and forth between my cursor and the lower-right corner of the screen several times per second.
The same thing happens when hovering over skills in FuBar_TrainerFu.

If you have Fubar, you might find the icon on that. Aside from that, you will probably see a button on the minimap. It's difficult to describe but assuming you haven't deactivated the button (even if you do so the addon will still run), you can type /cowtip and the menu will appear next to the icon. From there you can move the button from the minimap to your fubar. Once it's on the fubar you can activate the waterfall config window which is somewhat helpful when you want to configure several things at once.
If you have already deactivated the button from the minimap (whether or not you've moved it to fubar) the menu will appear next to the mouse cursor.

I am using the bag/bank modifier addon named "Bagnon", when I hover over the items in my bag the tooltip does not appear. Did not have this problem using "TipBuddy" tooltip addon. Other than that great mod, I don't have any other complaints.

How can I get Blizzards default tooltip font for Cowtip? Personal taste, but I like it better than any of the available fonts I see (have sharedmedia).
Friz Quattra or something along that line is (I'm fairly certain) the name of the default font Blizzard uses. You should have access to it using SharedMedia, since I do get it.

However, when I mouse over people at the bank, no one ever has the banker or anyone else targeted in the tooltip. I'm such a noob. What am I doing wrong?

Small Question: I used to have this sweet border the square one with a transparent and a thin black line. With the latest revsion its gone, how can I get it back?
That was the regular old, default tooltip border. But the padding was such that it was spaced away from the background of the tooltip.
edit: it could have been a different border option, too - can't remember off the top of my head now what it's called... the one with the corners... Anyway, play with your padding and border thickness.
I'm so used to the look of cowtip now, but I think I'm gonna have to disable it for a while. I can't stand the different look of various tooltips throughout, and its frustrating that checking the 'only out of combat' boxes for tooltips has no effect.
