I think it could be related to Scrolling Combat Text? Does that make sense?
*** EDIT ***
Sorry, this is definitely being caused by the new SCT. Does anyone know what we need to do about that? Do we need to download the Ace3 core for that? If so, can someone please link?
Is there any way to hide the "filter bar thingie" so that it doesn't take up space at the top of the combat log box? If I hide the tab, the bar becomes inaccessable, but it still leaves a unusable blank space at the top of the log.
For some reason I can not click item links in any window other than the "main" window. I like to keep my "loot" messages in the combat log (which I pull off to the right side of my screen, leaving chat on the left) - but with Prat enabled I can no longer click item links from that second window. Disabling the mod restores that functionality.
I'm not able to separate my chats anymore,I like guild and party to my right, while all the rest on left.Guild chat displays in both no matter if I turn it off or not.

That seems to be a Blizzard issue. I fixed it by opening the left one's chat (new) settings and checking/unchecking guild.
I removed the module ChannelSeparators. This module used to enhance control of what chat appeared in what chat window. This is handled by the default UI now, on a per-chatframe basis. Just right-click the chat tab for the options menu for that chatframe.
Chatframes not remembering their settings is a known blizzard bug. Sorry guys.

I noticed something similar, but with clicking player names to open a whisper prompt for them.
I'm using Prat-r65924.2. The Chatname Color issue is still present!
some names are colored by class corectly, but some are still grey without their class-colour.
using color mode "random" its working fine.
i've tried various versions (old ones, newer ones, the newest) but always the same situation: some names (always the same names!, every time i tried another version) are colored, and some not.
Is there any plans to enable the ability to have multiple combat windows?
Seems there is only the default combat window, while in previous versions I was able to filter out My damage output in one window, and my incoming damage in another to be visible simultaneously.

this is a blizzard thing not something that prat specifically did..

I'd love the option to be able to post the raid icons by typing for example "star" instead of "{star}".
Also, /clear does not appear to be working on the combat log.
It clears the text, type something or have a new combat log entry and it all fills back up. Any way to actually clear the combat log? I've tried relaoding my ui with out any results.

So there is no way to hook into the combat log from blizzard to allow the settings to pass to another window?
Just wanted to double-check: do you read the suggestions/bugs on the Google Code page? I noticed that almost all of them say "New" and wanted to know if I should post there or somewhere else?

Yes, that was a bug. I have added a fix for it in rev 65876
