I had a similar problem with professions not opening . . . apparently.
What was actually happening (and I did not even have NPCScan installed, so it could not be responsible, as such), was that the window was opening, but off-screen. I could hearit opening and closing, but it never appeared.
To fix this, I used the MoveAnything addon. Using this, I was able to "reset" the window, which made it visible for me.
I suspect that it was a library that came with one of my other addons that caused the issue. It may be the same here.
For anyone wanting to try this method, once the MoveAnything addon is installed and the game is running:
Open MoveAnything from the Game Menu (press the Esc key enough and it will appear).
Find and open Info Panels in the list.
Find Trade Skills in the sub-list (NOT just Trade).
Click the first tick-box (Mover).
Click the Reset button, or move the window to any location you like.
Hopefully this will help people seeing this issue until a better fix becomes available.

This doesn't prevent the problem from occurring. It just fixes the issue when it does. It's quicker just to reload the UI than hunt through MoveAnything's options.
Someone earlier in the thread pointed out that it's a blizzard issue. It still occurred with no addons installed.
We may be thinking of a different issue then, because when my window disappears, no amount of reloading helps. Also if you set the window position using MoveAnything, I think it remembers, so you don't need to do it every time.

I tried moving the window slightly and that seems to have stopped the issue from occurring. Now sometimes it does a strange flicker thing when I first click the prof tab. It will flash up and disappear. Clicking it a second time opens fine.
It keeps finding mobs that arent even remotely in range or targetable with no indication which way to go - and no indication where they are on the map. Frustrating. Is there a way to reduce the range of npcscan. Feel like its map wide atm(its not).

having this same issue, and it's quite annoying to click the targeting window and have absolutely nothing happen, rendering the addon useless.
Why won't the pops ups close when i use the "remove"/right click feature?
In Arathi Basin(BFA version) because there are so many world bosses and rares I have issues during world PVP raids or even 5 player party windows being covered up by multiple NPC scan windows(2 or more). Multiple NPC scan windows end up covering up my raid frames. This would not be an issue if the NPC scan windows simply closed when I used the "remove" feature by right or left clicking(I cant recall which at this moment). As a healer that uses click healing on my raid frames and having half the raid covered up by multiple NPC scan windows with no method of removed said windows. Well, you can imagine the frustration.
I have the most updated version and keep Twitch up daily for updates. Why won't the NPC windows disappear when I click on the "X" or use the right/left click "remove" feature?
I've looked far and wide and can't find a key for the settings inside the NPCscan window.
When enabling / disabling rares, what do ! and ? mean? What do Green / Yellow / Red names mean? There isn't a key anywhere that says. I'm trying to deselect rares that I've killed before and don't want to track, but it's hard to tell.
Please forgive what may be a dumb question, but I could not find this in the settings. Once I have a killed a rare I would like for it to be removed so I don't see the alert to kill it again (since it's usually just for an achievement).
I vaguely recall this happening out of the box but I may be thinking of another rare hunting addon. Now in the NPCScan settings there are a few rules to ignore mobs if X happened, but I have all of those ticked and still if I pass by a rare and kill it ten times I'll still have the warning pop up the eleventh time.
Which NPCs is this happening with? If they're older NPCs which aren't tied to an achievement or have no tracking quest, the only thing you can do is manually ignore them. If they aren't either of these, that means they're missing attribution.
When the targeting frame appears, you can hover over the X button on it and you should see the option to ignore via right-click.

I read that pre-Panda mobs require a mouseover or name plates up. Is there any workaround for this? It's been a pain to try and farm Aeonaxx and other earlier rares. I seem to remember it used to do it? A friend told me it's because NPCscan doesn't read the cache any longer or something. I was just wondering if there was a workaround to make this farming easier, or if Blizz has just made it completely impossible now.

Blizzard has made this impossible with the launch of Mists of Pandaria. When they introduced vignettes, the old cache system went away and none of the previously-existing rares were updated to use that system.
What I've done, personally, is turn on nameplates and set them to always show. Another option is to use a targeting keybinding, which you'll find under the WoW client's keybinding menu. Unfortunately, that entails constant key-mashing.
Yeah, my name plates are always set to show, too. I've also noticed that SilverDragon, in conjunction with HandyNotes, puts little icons on my map and minimap for where the rares spawn, so I'm at least aware of where they'll be to a degree. Just always startles me when I mouseover and see a rare and NPCscan goes off. XD
I made a targeting macro that I spam every once in a while. Usually I just sit on one of the spawn points while I'm working in my other monitor and move around to lift the AFK. I'll haveta pay more attention now, I suppose! But oh well. Thanks for the timely response!

Scroll back to comments around mid-August where I commented on same issue and a couple ways to deal with it.
This addon is not detecting rares in Pandaria, only detects rares that you need for an achievement.
It does not alert when Zandalari Warbringer spawns, or the Zandalari Warscouts etc

You cannot show or hide frames in combat. If the target frames are covering your raid frames, you can go into the settings and move where they appear.
