1. Exit out of the game
2. Open up your World of Warcraft\WTF\<accountname>\SavedVariables folder
3. Delete FuBar_TrainerFu.lua and FuBar_TrainerFu.bak
4. Re-enter the game and re-visit all your trainers
This cleared up all my issues, but made me lose all my trainer data on all my toons until I re-visited them.
On one of my priests I always see a spells to buy while they are restricted by race ( like Devouring Plague for Undeads and so ). Same goes for some faction thingies - my Horde mage sees Theramore portal as available to buy ...
Is there any way around it ?
TrainerFu seems to be working fine for me. This was after a clean UI install though. Cleaning out the SV like HunterZ mentioned should fix most problems I would think. festin, have you tried shift or ctrl clicking (sorry, I can't remember the exact modifier to use, just try different ones) the spell listed in TrainerFu to mark it as learned?
festin: TrainerFu probably isn't smart enough to figure out that you aren't eligible to learn that stuff. As Kaerus mentioned, I think there may be a way to remove stuff from the list, but I'm not sure off the top of my head what that is.
TrainerFu is no longer being maintained as far as I can tell, so I don't expect any improvements to be made beyond locale translations.

This looks like plague. First Trainerskills now this.

Not plague. Just the occasional author disappearance ;). The issue with TrainerFu not being smart enough to understand some racial/faction skills has been around since this was released 2006. Sure, would be cool if this could be changed to better handle them, but not a game breaker.
In terms of the unfortunate, breaking changes made by StiviS recently since the working r56106 was released, one other thing to do to revert to that revision (if you are not of the ES locale).
\World of Warcraft\WTF\<account name>\SavedVariables\FuBar_TrainerFu.lua
is not the only file to delete. There are also the following files saved under each character:
\World of Warcraft\WTF\<account name>\<server name>\<character name>\SavedVariables\FuBar_TrainerFu.lua .
Those second files contain lists of all known spells on each character. So delete both the first lua as suggested by HunterZ in addition to the second ones before installing r56106 and you'll be starting completely fresh.
