I don't think you actually read and understood my question. I'm not asking about changing my TOC numbers on each of my addons. I already know how to do that if I wanted to; furthermore, the WowAceUpdater (WAU) isn't an addon, it's an addon updating application.
What I'm asking about changing is in the bottom right corner of the WAU window. It shows Bandwidth, Sever Version, TOC, Default Mode, and Marked. Since the updater is still showing the old TOC (20300), it now thinks all the addons that have been updated to the new TOC (20400) are the ones that are out of date. Because I didn't change my WoW to load out of date addons, the WAU is putting strikethroughs on all the Current/Up-to-date addons instead of the old ones.
So, my question is this: Is there a way to update WowAceUpdater (WAU) manually so it knows what the current TOC should be and doesn't get the strikethrough function backwards; or, is it something that is only fixed with a server version update by the WAU team?
Enable "Load out of date addons" in your game, and WAU wont show strikethroughs.
WAU xrefs the TOC version using wdn.wowinterface.com, so it wont know the current TOC until that page is updated (which it seems to have been today).
So, do you still show the TOC as 20300 in WAU?
EDIT: Since wdn.wowinterface.com changed their format - WAU wont autodetect the toc version anymore.
That first comment about the "load out of date addons" is still missing the mark. Yes, I have read the solutions to common problems and other help stuff on WAU and fully understand that it will strikethrough anything that is out of date if I don't have my game set to load out of date. That's the way I want it. I don't want to load out of date addons after major patches.
I don't mind loading out of date addons for minor patches (like going from 2.3.2 to 2.3.3) because they usually still work correctly; however, major patches (like 2.3 to 2.4) sometimes break the addons which in turn has disconnected me. When we went to 2.3 my Whisper Enhanced addon started booting me from the game if I was grouped and someone sent me a tell. I only finally figured that was the problem after several weeks of turning off addons and then turning them back on a few at a time each day.
I shouldn't have to make my game do something in order to make WAU work correctly. I like WAU showing strikethroughs on the addons that haven't been updated to the current TOC. There also used to be an option to turn off this feature. What I don't like is when it does it for the wrong reason. It should be striking out the 20300, not the 20400, but it is doing it backwards because WAU doesn't know the correct TOC has changed to 20400.
If the cross-referenacing part is actually the answer I was seeking, it still isn't working, which I guess is explained by the edit of a changed format.
You can find the file wau stores you preferences and set the value there. WAU saves the toc version it last detected, and continues to use that until it finds a new one.
WAU is no longer maintained. You will need to work around this issue yourself.

Thanks Sylvanaar, that is what I was looking for. I had tried to find the WAU files once before to no avail, but after reading your last I had the brilliant idea (duh) to not update anything today except for a preference setting, then do a search on all files including hidden ones to see what was saved with today's date. I found the WAU config file, opened with Word, and changed the TOC to 20400.
Started WAU again and TADA, everything is working correctly. Now, only the files last updated a week or more ago (or the files that got updated but the author forgot to change his TOC) have the strikethroughs.
