Its a tool I'm working on. It will have 2 radio buttons, one check box, and a slider. It's a fairly small box. A close button and another button called 'align'. It will be used to line up bars with other bars. But it can't close if the user decides to go into options panel and change stuff. Not sure how more clear I can be.
Think of it like a little tool window like you see in graphical programs.
But I wanted a second options window which is much smaller with a few controls in it.[...]
Is this possible with ace config?
Call :RegisterOptionsTable() with a different key string and a different set of options. Then call aceconfigdialog's :Open() on that key instead of your main option's key. I haven't tried it, but there's no reason it shouldn't work. Just treat it as if it were a separate addon for purposes of "registering" the options table.
As for staying open all the time... they don't close unless you call a function -- directly or indirectly -- to close them. Unless you're parenting the second window to the first, there's no reason it should go away on its own.

Align does this for arbitrary frames without the need for additional windows. And IIRC, addons like Bartender4 do automatic "snapping" of their frames without the need for additional windows. Is there a reason why the player must manually do the same thing?
The tool already exists in my addon, its just harder to use atm. But mine does a lot of automated stuff. Was the most pain in the butt thing to code. But i'm changing the UI for it so it can be used a lot easier.
Doesn't hitting esc close the window? I can give it a try anyway. I think my tool is better though. It already exists in my addon, its just harder to use. I'm moving to a click approach instead of the way it works now which is thru pulldowns, select boxes, etc.
The recode will allow the user to rightclick a bar it will have a red border around it. This will open the alignment window. Then the user left clicks the bars they want to align the red bar with. They can left/right align. This doesn't change the vertical/horizontal position. Or padding which then sets a pixel width between the bars. One of the most pain in the ass things with addons is not having some kind of alignment tool. So I wrote it in to my addon early on. I just want to place my health bar then line up 3 or more bars with it quickly. Once recoded it will be much much easier to use the tool.
