That looks like a problem with the embedded libraries. Redownload the latest version and make sure that you get the package that includes the libraries.
Bartender works fine. Enable Lua errors in the interface options - or even better, install BugGrabber and BugSack - and post the errors you are getting. Then we might be able to help you.
Turning off the automatic use of growl ONLY turns off the glow, it still gets used every time the cooldown is done.
Have you tried turning it off in the spell book? I remember that some time ago there was a bug in the default Blizzard UI that prevented turning off automatic pet abilities in the pet bar, but not in the spell book.
I haven't been transformed in the Amber-Shaper boss fight yet but I have similar problems with Bartender when using the Pilgrim's Bounty tables:
I have configured Bartender to hide the bars when a vehicle UI or override bar is shown so that the Blizzard UI can cleanly take over (these are the default settings if I remember correctly).
But on those tables, the Bartender bars are still visible behind the Blizzard UI because neither [vehicleui] nor [overridebar] are set. Hiding the bars on either existing vehicle or possessbar works, but I don't want that because usually that are cases where you still need your default bars.
I know that I can enter the condition [possessbar,@vehicle,exists] myself in the custom conditions textbox, but shouldn't it be possible to configure that use case with the "easy" options?

Are you sure that you didn't accidentally press the "swap action bar bage" buttons when that happened? I think by default those are bound to Shift + Mouse Wheel Up/Down and Shift+Up/Down.
The vehicle bar isn't more than the exit button. If you don't want to use the Blizzard vehicle UI, configure one of you bars (e.g. bar 1) to be swapped to vehicle commands.
I've again found a little problem with hiding the bars but this time I'll ask if it's a configuration problem first ;)

In this quest you board a vehicle but can still use your own abilities to fight some enemies. During this quest all my Bartender bars were hidden and no other Blizzard UI was shown. I could use my abilities by using the key bindings, so it's no big problem, but at least it's confusing to don't have any bars at all ;)

But that brings up another question: In the unlocked bars mode, the vehicle bar is only as big as the leave vehicle button. Where do the other buttons get added? I might get overlapping buttons with my current layout depending on that.

Wouldn't it make more sense to rename it to "Leave Vehicle Bar" or "Leave Vehicle Button"?
