This is a known bug with 2.4.3 and /clicking secure frames from macros. Hopefully it will be fixed soon; in the meantime just click the "Ignore" button, as there's not really any workaround other than not using a macro to click the frame.
I just made a commit adding the ability to right-click the buttons to destroy the active totem of that element. Many thanks to jjsheets (the author of InfiniBar) for his assistance with getting this to work.
Right, there's no way to reorder the popup bar while in combat, so although in theory you could reorder it while out of combat to "hide" the active totem, you would not be able to do so in combat.

Well, depending on what kind of group I'm placed with in the raid, I may be dropping any of Wrath of Air, Grace of Air, or Windfury, and I may not stay in the same group all night. If I start out casting Windfury, and get moved to a caster group, it's very easy to just click Wrath of Air to both cast it and move it to the main spot so I can just hit my Air element keybinding to recast it as needed. If later I'm moved into a group full of hunters, I can just click Grace of Air once, and then use my keybind to recast as needed.
Now if I could access the popup buttons via keybind, that would be amazing. :P
You can't programmatically move secure buttons while in combat either, which would rule out both reanchoring the popup bar, and reordering the popup bar. The only way secure frames can move in combat is if you, the user, drags them with the mouse.
I don't think it's possible to parent the popup buttons to anything other than the main button; otherwise you would not be able to show/hide them in combat, or use them to update the main button in combat. I'm also fairly certain that you can't dynamically add or remove popup buttons in combat, and personally I'd rather things not behave one way while in combat, another way while out of combat.
Yes, generally. I think if both weapons already have a weapon buff applied, the first cast will go to the one with a shorter remaining duration, but if neither currently have a buff, the first cast goes to the main hand, the second cast to the off hand.
Disabling one and seeing if the bars disappeared would have taken you a lot less time than taking a screenshot, uploading it, and posting about it.
Having said that, I don't use Enhancer, so I couldn't tell you if they're part of Enhancer, but I can tell you with certainty that they're not part of Numen. Numen does not have any timer bars, or anything else besides the single bar of popup buttons.
